The University of Colorado have written a huge collection of simulations to explain a wide range of phenomenon. At the time of writing simulations can be found in the areas of

In addition to the above there are also simulations that cover cutting edge research such as stretching DNA and optical tweezers. As a Physics teacher I use these simulations a lot.
